Setelah bertemu di set Air City pada tahun 2007, Lee mulai mengencani aktris Choi Ji-woo.[12] Pasangan tersebut mengakhiri hubungan mereka pada tahun 2011.[13]

Pada Mei 2014 Lee dilaporkan mengencani aktris Gong Hyo-jin. Namun, karena berbagai perbedaan, mereka putus setelah beberapa bulan berpacaran.[14]

Pada 14 Juli 2016, seorang wanita datang untuk menuntut Lee karena pemerkosaan; dia mengklaim bahwa Lee mengikutinya pulang setelah makan malam dengan teman-teman bersama dan memperkosanya.[15] Namun, Lee membantah klaim dan membantahnya atas tuduhan palsu.[16] Pada bulan September 2016, Lee ditemukan tidak bersalah dan dibebaskan.[17]
